The S-matrixes in target rapidity representation were calculated in the fixed and running coupling cases in the framework of color glass condensate, recently. In this work, we study the impacts of the next-to-leading order rare fluctuations on these S-matrixes in the fixed and running coupling cases in the target rapidity representation. In fixed coupling, we find that the rare fluctuations have a significant influence on the S-matrix, which makes the coefficient of the exponent of the S-matrix 50 percent less than the one without considering rare fluctuations. In running coupling, we find that the rare fluctuations are almost totally suppressed by the running coupling effect, which indicates that the rare fluctuation effect can be neglected once the running coupling effect is taken into account. To test the above outcomes, we also calculate the rare fluctuations of the S-matrix in the general frame. The same results are obtained, which justifies the aforementioned outcomes.
